Yamaha 9.9 4 stroke

My 9.9 4 stroke was hard to start and once started would not run well. I cleaned the carb and now it starts great and idles well. It will run well at speeds about idle for a few minutes and than will run rough sounds like 1 cylinder and than will speed up and run correctly for 3to 5 seconds and then will rough again and will repeat this sequence for a long time. Carb problem or ignition? Help!!!

Sounds like you are still having carb problems.
If that motor was allowed to set up for more than a month w/o being run, and the storage procedure in the owner's manual was not followed, then the carb jets are probably clogged up.
Carb needs to be torn down completely and cleaned and a kit installled. Let the parts soak over-nite in a carb cleaning solution. Make sure all passages are clean.
