should not be any salt water under cowling, newer run it without cowl.
the only salt water is inside cooling passages.
all Yamaha bolts, they are all stainless steel, should not be any rust.
but again, some of my hardware (stainless steel) on deck leaking rust
other bolts ok, no rust (see pic).
central electrode on this spark plug looks whiter, then rest, may be exhibiting sign of lean mix or water in combustion (third plug from left, i.e. cyl #2)
i have not used compression tester yet, but it is possible that high pressure gases in combustion chamber leak into cooling and push water past bolts?
all this stuff works in mysterious ways
will clean and control it, head gasket may be in order

Salt can still find it's way under the cowling. Salt is in the air - the cowling is not air tight. Salt is very good at finding it's way to much more obscure places than under a cowling.

Plus 100 on ALL the posts above. SS can rust. You don't need a head gasket, at least from one slightly rusted bolt.
As posted, your engine sucks SALTY AIR from outside as it runs, so yes, its very exposed.
Keeping the engine clean with a protective spray will about eliminate that corrosion. This product was recommended from the Yamaha dealer and seems to work ok: http://www.lpslabs.com/product-details/561
Here's my TEN year old F150, but it gets coated occasionally(brackish and mostly salt water use):
My Yanmaha Tech gives the power head a light film of BOSHIELD eveery time he removes the cowling. Yamaha now sells their own brand of that kind of film and in fact its is BOSHEILD in Yamaha packaging -- and it's less expensive. My moter is 15 years old and because of that misting it looks like new

Your statement "Yamaha bolts, they are all stainless steel, should not be any rust" is incorrect. They must be of some stainless steel alloy that contains some ferrous metal as well. Do the simple magnet test as in the image. I'm sure Yamaha uses an alloy rather than pure stainless because stainless is very brittle, and shear strength is limited. As long as you do not clean/treat your hardware, it will rust.
