This - I'm guessing now - looks like a temperature switch:

no doubt, this is the famous "isolated accessory battery charging lead"

These - we'll need Boscoe or Rodbolt:

Top photo shows the optional negative co-efficient temperature variable resistor for a Yamaha analog temperature gauge. Seen at this link at the bottom of the page.
        2014 Yamaha MRP Catalog

Middle photo shows the isolator lead for connection to a second battery if the boat is so equipped. One point for fairwinds.

Bottom photo we are gonna need rodnut to ring in. Orange, pink and red are normally used for the throttle position potentiometer but not via spliced bullet connectors. I will be in the laboratory examining my navel as to what these wires are for. I have got to beat rodnut to the punch on this one.

One would think these wires would be depicted in a service manual but just not one from Yamaha. They like to leave their mekaniks hanging. Not well hung obviously.

I'd think the "double wires" would likely go to an adjacent engine..

          For what IDK...
