I'm upgrading from a 2006 60hp 4 stroke to a 2016 70 hp 4 stroke. Will the wire harness match up?

Yes. No changes at all between a 2006 model and a 2016 model with respect to wire harnesses.

any other issues you can think of? My gauges are both bad, will that be a problem?

An engine really does not know nor care if gauges are installed.

I personally would not operate a motor with out gauges (there cannot be too many for me) but many simply don't use any at all.

Just make sure the warning horn works. And if and when you hear it stop the darn motor. Don't keep running like all too many do. For reasons known only to themselves.
