I have a 2004 Yamaha VMAX 225. Recently it started shutting off going down the lake. So I installed a new bubble primer and fuel line from the bubble to the engine. Ran it again and the same problem. Did some checking and found that the bottom pump was sucking air so I replaced it. Now the fuel is staying primed and no more problems with it sucking air from any of the pumps but now it runs fine from idle to half throttle. However, when I open it up and trim it up to run on top end it shuts off. As soon as I get stopped it cranks right back up. Not sure what to do now. Any suggestions?

that's your description, not a model number.
you would not believe how many folks don't know exactly what they have.
is this a VZ225TLRC or a VX2225TLRC ?
I can rule out a 3.5L as Yamaha has never made an engine that size for the US market.
its either a 3.1L or a 3.3 for that year.
see why I asked for a model number ?
