After running in very shallow water, with sand and mud, the flow of sea water exiting out the side of my motor has slowed considerably . Where can I check for blockage and how can I clean it. Thanks.

Could be just the tell tail that is plugging, just blow some compressed air back down it or run a piece of heavy mono or weed whacker line in and out of it to see if that helps.
It also could be that you have tore up the water pump impeller and that needs to be replaced with the cup and plate(kit).
If it still has problems after all of that then ,pull thermostat and lower unit and try flushing it all out with a water hose.
