    I am working on a 1996 Yamaha 225 2-Stroke 76 degree V-6 Outboard with Yamaha Micro Computer Ignition System. I know nothing about this engines past operational history. The new owner (my sons friend) brought it to me to check out because of cutting out/ very rough idle problem. I completely emptied the fuel tank after noticing the first eight gallons were water. I cleaned the entire fuel storage/delivery system, including every engine fuel component, and overhauled the carburetors.
    Reinstalled and sync'ed carbs, performed compression test...#1)92 #3)105
    #5)95 #2)102 #4)110 #6)100, install new spark plugs. Start engine with lower unit in water barrel and 5 gal. can for fuel supply. Engine not pumping cooling water. Install new impeller kit and pump upper housing due to damage from overheating at some point and time then inspect/clean thermostats. Restart engine, good water supply, engine running very rough. Test coils,high tension wires and plug caps, all within specs. Clean and test pulsar coil, test throttle position sensor, crank position sensor within specs.
    Swapped coils and plugs, sprayed gasoline into #1 & #5 cylinders while running. I have hot spark, fuel & compression HELP!!!

      are you saying that #1 &#5 are not firing? even when you spray fuel into them?
      Did you use a spark tester to see what the spark looks like?
      What did you test the coils with?
      Was it a DVA meter like the manuals call for?
      What were the voltage readings?

      You have to be missing some component. If there is good compression and good spark at the right time, then you are left with fuel/air ratio. Too much fuel will not let the cylinder fire just like not enough
      looks like 1&5 are running lower compression.
