Ok, 1996 Yamaha 200 Salt Water Series II. Missing fire on 1, 3 & 5 cylinders. Mechanic ran diagnostics and indicated it was CDI unit. Installed new CDI unit.....no change; also changed coils around, ran compression test, all new plugs, problem still exists.......WHAT NEXT?

You can test the inputs and out puts of the CDI to see if they are in spec. That will tell you what component is bad if you are missing spark. The manual gives a step by step troubleshooting procedure. Your mechanic should have done that before replacing CDI. A inductive timing light will show if the spark is missing ,but probably not tell if the spark is strong. A spark tester or high voltage tester will give that.
If all the ignition system checks out to be in spec then go for the fuel side
