1997 90 HP no spark

I have a 1997 Yamaha 90 horsepower. Last September I was water skiing and the first time I went to pull up a skier, just as the rope ****ed the boat the engine died. I examined the engine and was not getting spark to any cylinder.
I thought it might be the CDI but I am not sure! I tested the rectifier and it had a short as best as I can tell. I used a manual I got from the Library. I thought it might be the kill switch. Any ideas?

The manual will give the steps and equipment needed to test the inputs and outputs of the cdi to troubleshoot the system. I think you can disconnect the white wire to the CDI from the ignition and kill switch to eliminate those and the wiring to see if the spark comes back.
