Do you have gauges with oil level lights? what lights are on? What year motor do you have? Could be either one of tank oil level sensors bad, one in boat tank or one in engine oil tank.

I am encountering same type problem, 1992 Yamaha 200 HP, gauges are 2004, emergency switch pumps but auto does not. Is there a wiring schematic or diagram of the system somewhere? Second engine works fine.

Check the oil level sensor in boat tank and wiring going to sensor, remove sensor and ohm test by moving float up and down and check for bad wires or connections between engine and oil tank sensor. Check engine oil tank sensor(it has three switches inside it).
