trouble with 2005 60 hp 2 stroke

motor starts up fine,out of gear goes up fine ,in gear from idle to about 1400 runs rought,put a new fuel pump in still the same,any info will help,runs great at high speed

I don't know diddly about your question but, from what I've learned on this site and also owning a 2 stroke jet ski the problem most always is carburetion and fuel.

Dirty carb jets, bad fuel, no fuel stablizer and no 10 micron fuel filter.

So that is where I would start.
