Question about rectifiers

Hello all....

I have two engines on my boat - a main and a kicker. Because I do a lot of *****ing with the kicker I thought if might be nice if I were charging the batteries while *****ing so I bought a rectifier. I plan to install it on my kicker and wire to the battery switch so I am charging whichever battery I happen to be using. My question is what if my main engine and kicker engine are running at the same time. Will the charge coming from both engines cause a problem?
