what is the best way to check alternator to see if it is charging.The same way you would a car maybe?

Put a voltage meter on the battery terminals...

Yes. Put a digital voltage meter on the battery terminals with the motor running. You should see 13.5~14.0 volts if its charging.

I pulled the positive cable off and the motor went dead,on a car this means possible alt problems.This is my first boat so I'm still learning about the motor.

Don't pull the cable off with the motor running.

DO NOT pull the battery cables off with the motor running on a Yamaha motor. DO NOT cycle the battery switch through the OFF position with the motor running either. Test it with all connections made, using a digital voltage meter.
