Received under dash alarm by key for water in fuel. Took out fuel filter cup cleaned and replaced filter....alarm still on. Disconnected fuel filter sensor alarm still on. Had engine coded she shows no codes. Alarm goes off when boat is geared. Bad alarm??? At a loss here. Is there a sensor or alarm in the initial separator?

The sensor is is the fuel filter cup. If you disconnected the sensor yet the water in fuel alarm remains I would suspect a wiring problem. If not a wiring problem an ECU problem. Given that the system is working insofar as the alarm sounds with the motor in neutral but stops when the motor is in gear would lead me to suspect a wiring problem.
Do you have a multimeter?

the alarm syetem foe water detect on that model will ONLY sound if it is in N.
any gear position and the audible WILL NOT sound.
dumb as ell but I did not program the ECU.
if you get a water detect with the fuel cup dissconneted I would look for a shorted wire.

There are two wires in the WIF lead, black IS ground
and the other (blue/white) should run to a pin on the ECU
unless the problem is within the potted ECU (unlikely)
it can only be somewhere along the length of that blue/white wire
