i have a 90 2 stroke that i installed a new cdi .The# 1 cylinder is the only one that fires .Does the cdi not fire all 3 .not sure what is going on I can take the #3 wire from the cdi and hook to #1 because i know it fires through the coil and i get nothing .only power coming from the cdi is on cylinder #1

Now you have a spare CDI, have you checked the pulser coil?

it is a good thing every Yamaha 90 was the same.
cause without a model number we have no idea what system your 90 uses.
