  • 2001 Yamaha F100TLRY Mystery Problem (Cutting out/Dying)

Some facts: Sorry for the runon sentences.

The boat is run in Florida and flushed after each outing.
Started and ran perfect until 7 months ago. Engine started cutting out and hard starting and got worse as time went on resulting in getting towed. Replaced spark plugs, water separating filter, primer bulb and inline fuel filter. No change, purchased shop manual. Checked batteries-both batteries at 26%-one battery bad, replaced-charged other-both 2015. Cleaned all battery terminals and lugs including battery switch. Engine would start and run wide open for 7 minutes then die. Tack jumping around. NO SPARK. SPRAYED STARTING FLUID IN INTAKE, WOULD NOT START. Waited several minutes and it started right up but started cutting out again. Yamaha told me a lot of problems deal with battery cables/connections and grounds when it comes to engines cutting out. Removed all grounds at engine-cleaned-reinstalled, removed (again) battery cables at batteries and battery switch-cut ends/lugs off soldered new lugs and installed new adhesive lines heat shrink tubing. Did spark test according to manual and special tool-OK. Back to the water to see if problem exists at lower speeds-ran engine at 3200 RPM-RAN SMOOTH NO PROBLEMS FOR 75 MINUTES --- really cold out so left the water.
Back to the water today for similar test at 3900 RPM-ran for 27 minutes and died would not start-waited two minutes and it started then ran at full power and it started cutting out at 13 minutes and tack all over the place. We have been told it may be a fuel problem. I want to rule this out because when it has died, we take the cowling off and spray starting fluid into the intake and it does not even pop. Open to all feedback and thanks in advance for the time you take to help resolve the problem. Already took it to the Yamaha shop and they said they fixed it but obviously they didn't and instead of bringing it back as I feel that we are so close to getting it I would love to fix it ourselves.
