2004 225 VMAX HPDI ECM Question

i have a 2004 Vmax HPDI 225. When it was new it went in for it's ten hour service (actaully at around 20 hours. While it was in there they did a service bulleting repair for some ov er oiling, part of that involved swapping out the ECU. Evers since then I have struggled to get the boat to run the boat like it did for those first ten hours of operation after break in. Does this sound like a possible ECU problem. Also I see the ECUs now have a new part number for them. Does anyone now what changes were made to the ECU for that change, why were they changed?

The service bulletin was for spark plug fouling but it was for the 2003 VZ225TLRB engines. There should have been little or no difference in performance.
