On an Enduro 60 one of the two gearcase plugs is longer than the other, having a extended, narrower smooth portion. Is the longer plug the level/vent plug?

The magnet is the longer smoother piece that you are mentioning. As noted, it is the bottom drain plug and it captures and retains metal debris.
If you look carefully, you can see the difference in the Yamaha parts catalog.
