Pops when idling after warm up. Runs ruff from 2000-2500 rpm (in gear). Runs great at all other rpms. Used 2 separate fuel supplies.

Are you talking about what is affectionately called a "lean sneeze"?
If so, I'd start by pulling the carb bowl drains screws completely and draining the carb bowls into a container. Use a wrench or socket instead of a screw driver. If crap comes with it, search here for carburetor rebuild/cleaning, ethanol and fuel hose, water separating filters and contaminated gas.
Since two stokes are lubricated with the fuel, this is where the Yamaha oil injection system shines over oil/fuel mixtures .
