need some help

I have a 2006 Yamaha 25 MSH. I have been testing the ignition system with a digital multmeter and a DVA adapter. I am not sure if I have properly performed this test. I checked the coils for resistance. I disconnected the terminals to the stator, CDI, etc and got my voltage readings and everything seems to be within specs. My questions are:
1. What are the color coded wires to each component?
2. Are the terminals supposed to be disconnected or connected?
3. Does the ignition need to be tested while the motor is running?

The motor will die if the idle falls below 1100 RPM. The motor vibrated/shakes during idle/acceleration. It smokes more than it should. The compression test on both cylinders are 80 lbs. Carbs are new, fuel lines replaced. Head gasket replaced. Cylinder walls are not scuffed nor scored but do have some light brown/tan areas near top. Timing check was dead on specs. The new spark plugs- top #1 cylinder plug is black on the electrode and bottom #2 plug looks clean and no black. Fuel is fresh and the mix is 50:1 non ethanol, Wal Mart oil. New fuel tank and fuel hoses. I have the motor in a barrel of water and I have never put this motor on a boat to test under load. I did a decarb with some Sea Foam and I think I have burned all that out before I pulled the head. That's about it thanks. First time poster I think....but been reading and searching for a while on different issues.

Do you have a service manual for that motor?
It should have wire colors to hook things up to in the testing section.

have you checked or replace the fuel pump?
seems you replaced everything else.

how accurate do you think your compression gauge is?
I would think the cylinder compression would be higher, but I am not sure

did you use a timing light for checking timing, or just setting linkage?

yep, with more than one carb there needs to be a link and sync procedure done after carbs are put back on

as far as his questions go
service manual will have wiring diagrams along with procedures as to what to measure( wire colors) and when.
yes you measure loaded and unloaded(connected and disconnected)
just follow the procedures.

Fuel pump came with the new carb
Compression gauge is new
Compression should be higher
I checked the timing and did not need to adjust
