I currently have a f90tlr and the drive gear has been damaged I went to order new pinion and drive gear but they are now obsolete 13/30 gear ratio. If I cannot purchase new gears how do I fix problem. They offer the 11/25 gears is this the replacement ?

You can order a gear set that will include pinion, forward and reverse gear. It only slightly changes gear ratio and can use same prop you have.
99999-04029-00 Gear Set -
The pinion, forward and reverse gears need to be replaced as a set with the new and improved 11/25 gears. The gear ratio is now 2.27/1 versus 3.31/1, so your existing propeller will work just fine.
It appears that Yamaha offers a "kit" of the needed gears. Part number is 99999-04029-00.
Check with your dealer for verification as to what is in the kit. It more than likely will have all three gears and may save you so money.
Don't forget that re-shimming of the lower unit will be required.
