Yamaha Dual Helm Shift control

I have a 2001 31 Stamas Express with twin Yamaha 250 OX fuel injected engines. I am experiencing a shift problem with the port engine. For some reason when I shift the engine into either reverse or forward and then back to nuetral I get an alarm and the engine will not shift at all until I shut the engine off and then re-start. Once I do that I can get it to shift either forward of reverse but only one time. Shifting out of gear will sound the alarm and will not shift again until I shut engine down and restart. Engine will shift into gear and I can run fine but coming out of gear and then back in is when I experieince the alarm and shift problem. Acts like a module bad and needs to be reset and cleared. Not sure need some assistance.
