I recently purchased a 1988 Yamaha 40 hp ELG outboard. Took it in to have the water pump impeller and lower unit serviced and was told that the carbs need to be removed, cleaned and rebuilt? Wondering if it is necessary to rebuild or just clean as this motor has very low hours. If rebuilding is necessary is there a kit? If so where is the best place to get it?

Should be all 3.
It has parts you may not need like floats , needles & seats, and screws.
And may not have all the o-rings you need if it is like the one for my C40TLRX.
I would open them up and see what all is needed

I say have the carb rebuilt and cleaned, low hours or not its still an 88 and you don't know the last time it was done... Unless you do and it idles and runs perfect then wait. Definitely have the impeller and lower unit oil changed though, always cheap insurance.
