Engine Hesitation

Where should I go next? The boat will hesitate when its put in gear and throttle is applied. If I put it back in neutral, rev the engine to about 3000 RPM's (Clear it out), it's fine, until sets while fishing(about 30 minutes). The engine runs get once you do this. I've replaced the Spark Plugs, External Fuel Water Separator filter, the fuel/water filter on the engine, both lift pumps, strainer in the VST and the medium pressure filter. Anyone have any other suggestions?

Take it to a Yamaha shop so a Yamaha tech can have a look at it and troubleshoot.

Maybe he can figure out what motor you have
