6E5-44366-00-00 DAMPER, WATER SEAL 2
Does it go on the tube before installing lower unit?

I just have the seal in the housing and the plastic retainer.

That part number is the plastic retainer in water housing on top of grommet.

The diagram show two seals and one plastic retainer. Where does the other rubber seal go? The one with the double outer lips.

This one is the plastic retainer: 6E5-44312-00-00 COVER, WATER PUMP HOUSING not 6E5-44366-00-00.

I'm Sorry I told you wrong. The parts list is misleading, 6E5-44366-00-00 actually is a rubber grommet that goes in upper housing around water tube. The water pump housing only has grommet and plastic cap.
