225 HPDI Keeps acting up.

My 06' 225 HPDI keeps having the same problem. It started last year when it was barely running and cutting out. After taking it to a certified yamaha dealer the claimed it was clogged fuel filters. It did run fine until about 3 months ago then started doing the same thing on the water. Barely running and couldn't get up on plane, only rough idle, no alarms. So I decided to replace the cartrige fuel filter myself, but old filter looked fine and it did run fine for a while but did the same thing again this last week. Dropped it off at the shop again but have to correctly identify this problem so it can be fixed. Any ideas what might be causing these intermittent problems.

trash in the tank,fuel,fuel lines,lift pumps VST HP pump or injectors or all of the above.
you cant patch one side of the fuel system or the issues may come back quickly.
cant tell you how many carb jobs have been done twice in the same day due to debris in the pump.
start with a test of compression and spark, then move onto fuel.
