at first you said it idled fast, now it idles in spec.
    back up.
what is the issue you actually have?

It runs rich once the air temp warms up but runs fine in the cool morning air?

Well I ran it today and checked the timing and it's 4 ATDC (checked the pointer with a positive stop to make sure it was right)
Put the winky blinky on it again and nothing but the one flash every 3 seconds.
Not running well, even missing every so often

thats a good thing, means the ECU is happy with all its getting.
means your down to either an in range sensor failure or a fuel issue.
now its time to check secondary firing voltage, rail p and O2ressure,VST vent line, lift pumps and O2 sensor output voltage.

Fuel pressure holds @ 36 psi at idle, free revving and shut off.
Checked fuel pressure with mity-vac and it goes lower as vacuum is applied.
Just replaced the 3 lift pumps.
            OK for the TPS,
            4.95V ref
.62V with top throttle body butterfly unhooked and closed tight
            4.16V WOT
Is the vent line on the VST one of the small ones on either side of the fuel supply line going to the intake?

Have you checked the 02 sensor when running? .3 volts at 3000-4000 RPM. Need the new style test harness.

vent lins tie together then run under the intake to a nipple on the stbd side of the ntake.
use paper clips and jumper leads to test O2 sensor output.
slide the striaghtened clibs between the wire and the rubber at the connector.

I would really like to know if the 5V reference can vary a little or if it needs to be exact?

                        yes, something like .02V.

.02 is the amount it can vary and anything outside of that the ECU is probably bad?

Or something is dragging it down

I unhooked every sensor and still got the same readings?
What is the wellow wire loop with the bullet connector coming out of the bottom of the ECU?
