2000 200hp Starting Idle Problem

I have a 200hp 2 stroke model SX200TXRY fuel injected 2000 Yamaha. When first starting, it idles rough like it is not firing on all cylinders. After it sputters for a few minutes it will run perfect and even idle fine until I cut it off. The same problem occurs each time I try to start it. I can’t tell if this is a fuel or electrical issue. Does anyone have any ideas of what I should check to fix this problem? Thanks

Could be fuel, check filters. Could be any numbers of sensors or ignition, check spark plugs. Could be a bad or too small a battery.
