I have a 2006 225 HPDI. I am having engine problems that resemble how the engine would run with a drawn down battery (not running on all cylinders until battery is recharged). I have replaced the battery but no change and was wondering if this could be a problem with the voltage regulator. When running (idle or throttled up) the highest reading I get is 13 volts. When cranked for the first time each day I use it I have to idle for 10 min or so and it will go from running on 4 cyl to 5 cyl, I can then get on plane and eventually the 6th cyl will kick in. Sometimes it runs fine the rest of the day and sometimes you go thru the same process again. Spark plugs have been changed but no help. Compression checks good on all 6 cyl at 135-145 psi. Any help would be appreciated.

13 volts is fine. As long as voltage is above 10 volts it should run as normal. It will only idle on 4 cylinders in neutral. May have an ignition problem and need to get ignition tested.
