2004 Yamaha 4 stroke 30-45 min. running stalls

I am working on '04 Yamaha 4 stroke 225 hp. Engine has 600 hours on it. After engine has run 30-45 min. it stalls. Everything from pick up tube in tank to lift pump has been replaced .Tank is clean (aluminum tank).No ethenal used in engines. pulled cover and observed filter on front of engine was getting drawn down until engine stalled. By using primer ball engine would run. Lift pump passed vacuum test. The other engine has no problem. They get fuel from same tank.
I remember something about a vapor lock fix about the time this engine was new. Can you steer me in the right direction?

Sounds like you have a air leak in fuel hose connections or in fuel filters.
