Will it make a difference if you use the long vs. short filter? I have the clearance for the longer filter and was wondering about advantages/disadvantages...

If you change your filters regularly it should not make a difference if you use the short or long filter. If you decide to a change from a short to a long filter make sure that the micron ratings are the same. It is up to you if you want to spend the extra money.
