not getting spark on three cylinders

I have a 02 Yamaha 200 hpdi and I am not getting a spark on three of the six cylinders, on the port side I have no spark in the top and bottom, on the starboard side I have no spark in the middle one. Motor started surging when I would hit waves and now is running rough.

Well the HPDI's do not run on all cylinders below 2000 rpm's or so. More details on the symptoms would help. Standard servicing may help i.e. plugs and filters.

Thanks for the response.I have found out that I have 0 compresion in one of my cylinders and have been told that this was most likely caused by ethonal damage to the resin used in my fiberglass fuel tank I contacted my ins. co. to see if they would help with damages but it doesn't look good. They are sending a surveyor down to asses the situation.
