While running a med to full throttle the engine will bog down and then pick back up. It doesn't do this consistantly. Acts like it's running out of fuel. The fuel is new and the filters ok.

Does, indeed, sound like starving for fuel. When this happens, check the fuel line bulb to see if it is still hard - if not, then there is a restriction in the line somewhere, or loose connection and fuel pump is sucking air.
Could also be carb float valve sticking. If motor has set up for at least six months without being run, then the carbs could be gummed up. Might consider carb overhaul.
Also, could be fuel pump. Test per Yamaha shop manual.
